The only thing that eliminates the unwanted frequencies is playing single notes. Even the cryptic manual is pretty clear about that. There are some settings

The GT-3's (and all the GT-x's for that matter) are NOT polyphonic. They can only synthesize a single tone (re: note), so any double-stop, triad, or full chord
